A: I like being with you, Judy. Uh, it makes me feel good.
B: It makes me feel good too.

Question: Is it okay for B to say, “So do I”, instead of “It makes me feel good too” in the situation?

No that would not be correct. If the first sentence was “Uh, I feel good.” Then the other person could say “So do I.” The only shortening might be if the response was "Me too. " because the feeling good is understood and implied.
